Add logging in web script JS file
logger.log("whatever");
Change log4j setting in custom-log4j.properties
log4j.logger.org.alfresco.repo.jscript=debug
log4j.logger.org.alfresco.repo.jscript.ScriptLogger=debug
Restart tomcat.
